Can you help with issue of Google not properly indexing two of our multi-national English domains, possibly due to duplicate content?

My company has 9 different multinational domains, Most are multi-lingual, however there are 4 that are in English.
We have found that the US site (domain.com) and the UK site (domain.co.uk) are being indexed properly by google (at least 85% of the sitemap is indexed).
However the AU and EU sites (domain.com.au and domain.eu) are only getting a 15%-20% sitemap index rate. We believe that since the content is very similar, much of the content on the AU and EU domains are being flagged as duplicate content.
We are currently using the following implementation of hreflang:
Additionally, we are using separate sitemaps for each domain.
Also, we noticed that the total index count for both the EU and AU domains when you view it in Web master tools under Google Index and Index Status, shows a significantly higher number of pages indexed compared to the sitemap index count.
Does anyone have any insight into how to fix our issue and get these two English domains indexing properly?
