I am in the process of setting up a disavow file for Google. We are using a company called Linkdelete to locate our toxic links. We currently have a link on a this site www.caughtoffside.com which has a PR5 and good traffic however our disavow file from Linkdelete shows the following links to be removed which our link is also on:

domain:aquilani.caughtoffside.com
domain:cursors.caughtoffside.com
domain:database.caughtoffside.com
domain:havewww.caughtoffside.com
domain:links.caughtoffside.com

If we add these to the file will it affect the our main link on www.caughtoffside should these toxic links be disavowed?

Palmbourne, those subdomains of caughtoffside.com all appear to duplicate caughtofffside.com and I would say links on them are worthless so removing/disavowing them is the right thing to do.

I assume that as they are duplicates they do not affect the value we are getting from the main site?

Okay first off a great rule of thumb for any link detox sites manually go through the list as they are generated via an algorithm and they are not always right, this means it is possible to disavow perfectly good domains so use a bit of your own judgment if you think they are evil or not.

Second: When you disavow domains/ URLs they are no longer counted towards your ranking so you will loose ranking which is why its important to also create new links (white hat of course!) after removing (disavowing) links if you want to maintain SERP placement.

P.S - Don't use Page rank it doesn't mean much, it hasn't been updated in over a year and Google have made an  announcement they are not planning on updating it in the future either.

That may be somewhat of a hasty assumption.  Having those duplicate subdomains (and likely a number more) Google can ding it with a penalty.  Yes, it has good PR but that doesn't necessarily indicate good health. In this case, I'd look closely to verify that the home page and other interior pages are ranking well for their target terms (as they should with a PR5 domain) and if they don't, I'd disavow links on the root domain, as well.
