I don't believe it is a Penguin issue, especially if your LinkDetox (love this tool!) came back clean.
Instead it sounds like you have a MAJOR duplicate content issue. If you have a couple hundred masked domains pointing at content all over your website then to Google it looks like you are publishing the same information across multiple websites which is against their search quality terms.
Without knowing the reasoning to mask so many domains my first suggestion would be to 301 redirect all of them to the location that they are currently masked keeping just one core domain that they all resolve to. After that i would create a brand new XML sitemap and upload it to your GWT to notify Google of all the changes you made.

LinkDetox analytics did not come back clean. They reported "very high risk" for the link profile. But most of the bad links were originated from our own domains, which are parked on the main site. Since many of these these parked domains have zero page rank, Linkdetox thought they were spammy. Very high chance Google also thought they were spammy or low quality.
We initially did not use 301 redirect to avoid any potential link spamming issue. We thought Google might suspect we are trying get old link juice from other domains using 301 in a large scale. In hind sight, that was a wrong decision.

You can use a tool called Panguin from Barracuda. Connected with your analytics, it shows your traffic decrease on a timeline where all algos updates (penguin, panda and various) may have affected your site. It also explains what changes happened and who spoke about these changes, when and where to find information. Hope this may help also

You shouldn't receive any penalties if you are redirecting relevant domains that are associated to your brand. If you are worried that they are not relevant or could be tied to spam you may be better to 302 redirect those specific ones but it all depends on the domains and how you acquired them.

The drop in organic traffic does not align with Google updates. I am not sure if it rules out penguin though.

Okay. That makes sense. I will do a link profile check on each of the domains parked and 302 redirect on selected names. Others will be pointed to some other location to collect the type in visitors.
