Domains: whatever someone is willing to pay. Bonus: brandability, dictionary words, .com - check out domain marketplaces for similar domains and see what they are listed for/sell for.
Websites: General rule of thumb (at least last time I sold a website) was 10x-12x monthly profit. Bonus for: great domain name, # users, information collected, supplier relationships, etc.
If you are looking to sell a site, list it in many places to get maximum eyeballs. Some places to start:
- http://flippa.com (sites)
- http://sedo.com (domains)
- http://sitepointmarket.com/ (both)
Then you can go to different webmaster forums and link to your listing.

If its an established ecommerce site id value the same way a bricks and mortar business is valued i.e. x3-4 annual revenue/profit.

The only way you can really calculate the worth of a domain is to ask the owner how much money it makes and if he is willing to sell it.
You usually buy any type of business on the basis of a multiple of its cash flow, for example if the business has $10,000 per year in cash flow, 2 times cash flow as a buying price would be $20,000. It just depends how good the business is as to how many times cash flow you will pay. Like any business you have to see the financials to know what the business is worth.
Also, a domain is nothing without the site and infrastructure that makes it generate an income. Google.com is worth nothing without the thousands of computer nerds making it better every day.
For example I know sites that bring in $50,000 per month in cash and if you look it up online it says the domain is worth $500-$1000, a total joke.
There is no way to calculate the worth of an online business without talking to people. Personal interaction seems to be getting harder and harder for individuals to do these days, but it is what it takes to evaluate an online business.
